Well done! Is this essentially the same procedure for removing the half-shaft? Does the half shaft just pull right out of the transaxle if I wanted to replace that at the same time?

You possibly could've messed up a sensor, I'd use a scan tool from an auto parts store to see what is setting off your check engine light.

Sounds like it might be a throwout bearing, I wouldn't worry about it too much, unless you develop problems shifting. Minor squeaks abound on this car.
