Alternator overcharging AT stuck in 3rd gear need help

I replaced the alternator in my 2000 Protege with a brand new alternator, the battery light comes on while driving and the car is stuck in 3rd gear. At an idle the light goes out, I unhooked the alternator and drove the car on just the battery and had all 4 gears again. The only thing I can guess is the alternator is overcharging and Confusing the computer and gear box, has anyone had this problem and how could it be fixed?

For anybody having this problem, I found the solution...You have to buy a Mazda alternator, after market alternators the Regulator isn't right so either buy from a dealership or from a Salvage yard
