don't put one on. I doubt they'd void your warranty for it.

but if they do void it, is there any paper work they have to do? or any records that will be kept about my car?

no paper work, they wouldn't even say anything. they'd be INCREDIBLY stupid to void your warranty.

Changing a muffler will only void the factory muffler warranty.

changing parts only voids the part u replaced, but areas that are tricky are like the suspention if u get springs, they could void out say your struts, since your struts werent designed to be used with lowering springs. but they couldn't say "hey u have lowering springs, that means we don't have to fix your faulty intake manifold." if they do void it they will just tell u they wont fix it. and if that happens first try another shop. some shops are cooler then others when it comes to repairs, u may find a nother dealer does it without question, because he's trying to get your business for the next car u buy.
