so i bought my MSP about 6 mo ago (love it), and only now finally have a chance to fix the mess of wires laying around the car. I think i got all the leftover AV cables (guy just pulled a cut-and-run) and am on to fixing up the security.

how bad was it? i cut a couple zip ties and had the power supply, battery, main unit, and shock sensor fall out of the dashboard. i think i have all of them sorted out, but have a few questions before i start putting everything back together.

Question 1: Security Harness
the 18 pin harness left of the steering column... i assume it went to the old security unit. half of the wires are cut, just trying to figure out where the others go. fill in the blanks for me...
4 black wires (assuming all are grounds)
black/white (+12v)
the mostly-red with green (not the lock/unlock. appears to go to HL switch?)
the mostly green with red (lock/unlock)
forest green (goes maybe to flasher control unit?)
orange (appears to be factory connected to ignition?)
brown (parking lights? i forgot what i traced it to)
and this thin brown one which goes to a mystery button mounted inside the dashboard. (maybe a manual shutoff?)

i have the service manual but it doesnt seem like it has the correct pinout. and is it going to be an issue if i just slice the harness off?

Question 2: Remote Start
It seems like the neutral safety control wire is just connected to a common ground. i'm assuming this is really stupid, but will it work just to make sure the remote start works? (i would fix it after)
And I looked at the guide for the clutch bypass relay, mine is connected differently. i couldnt get the best look at the numbers for the terminals, but it looked like...
86 -> DEI (blue -)
30 -> 85
85 -> clutch cut (blue/black)
87 -> clutch cut (black/yellow)
the diagram in the wiring guide does not look like that, but id rather not start running more wires. any advice?

Question 3: Door switch?
this just started today, and i don't know what would cause it. the power / ground from the alarm is disconnected right now as a reference. when all doors are closed, the "door open" indicator glows very dimly. when i open a door, it lights up as normal. misaligned door switch? no power to the alarm?

thanks in advance for all the advice

You'll need the wiring schematic of the alarm you have b/c the stock alarm is a Code and doesn't have remote start.

You're best just ripping it out putting it back to stock and starting over on rewiring everything.

Pictures of your wiring would also help.

Wish I had used a wiring diagram when I did mine. 3 or 4 days after I got the car my buddy was messing with it trying to find out which wires did what and he fried the Alarm and the car would not start. We pushed the car over and left a note on it, "car won't start, please fix it." They had to order a new factory alarm and as soon as I got the car I ripped it out.

well, heres the status on everything so far...
the factory alarm is definitely disconnected. the new one is a viper 560xv, which i was able to get a wiring guide for. between that and the stuff on the forums, i figured out most things were connected to the proper wires.

like i mentioned, the clutch bypass relay doesnt match the diagram in the general protege section, but it works. neutral safety wire is definitely not properly connected.

the door switch problem came up as a result of killing power to the "new" alarm, once it was connected again, it went away.

i'd still like to get an idea of where the last wires in the harness that went to the factory alarm go. i think i know all of them except the green/red that isn't the lock unlock, and the thin brown one that goes to the mystery switch, which i'm guessing is an emergency shutoff.

any tips?
