I have a stock protege with a cold air intake, i wanted to swap the gt 25 for a gt28 and change the tune, what r my best options, oh and my car has a custom perrin front mount intercooler with hard pipes, give me some ideas guys, im trying to make about 240 hp not much more than that, without blowing anything tho

Doesn't really seem to stock to me....? I'm sure you're gonna want to open up your exhaust while you're at it. You should be alright at stock boost with that turbo but I'll let someone that has it chime in with more news for you.

make sure you uncork the exhaust and the just get a ems and and tune you. shoot for 200whp which is ~240 flywheel.

Can the factory rods take 240 crank hp? I mean there kinda thin. From what i know they are the weakest part in the whole motor.

Yea they can handle it. That's around the border though, 9-10 psi or so gets you around 240-250 hp.. so it's pushing it but they can handle it with the proper tune.
I'll submit another vote towards the 3" exhaust. You also have one of THE best and rarest intercoolers available for our cars by the way.. Perrin doesn't even make them anymore. But anyway, after you get a bigger exhaust (if it doesn't already have one installed) then your next step should be some fuel management. The Split Second Air/Fuel Calibrator (SS AFC) works amazing on our cars. It's an easy to install piggy back EMS and it frees up a ton of power lost due to the super rich stock tune.
