So, I'm going to be changing out the air filter and spark plugs in my '99 Protege soon, and I was wondering if there were any specific brands you guys would recommend. I found out what model NGK spark plug I would use, but I don't know if that's the best (if it makes a difference) or if there is something better that I could use. What do you guys think?

I don't stick to one brand I useally buy just double platnium plugs and for the just choose a good brand

NAPA sells WIX filters, sometimes a high and low end. The high end ones are of very good quality, so I think you can't go wrong with that one. As far as spark plugs, NGKs are always a good choice.
