So back in Feb. I replaced the lower control arms on my 99 ES. Ever since then I have had this clunk sound when ever I let the clutch out or put the clutch in while applying the brakes. It only really happens when it is hot out, and occasionally I can feel the clunking through the brake and clutch peddles. I have checked numerous times to see if something is loose or if anything is interfering, but everything is the way it should be. If anyone has any sort of idea, I'd love to hear it. I've talked with a lot of people and this is stumping them all. All that I have come up with is this clunk is produced under torque.

A little late but did you find your problem? I was shopping for a Protege and found an 01 ES. Very low miles all seemed well except for a clunk you were describing. Found that someone had jacked the car up improperly and bent a piece of metal near front of car and it was bumping the engine when the motor mounts flexed.

Check your engine mounts, I've had to replace my front before.

By what you describe it sounds like a mount; Ie. Clutch in the engine is now running without going to the wheels, causes movement. Clutch out engine is now loaded with the task of turning the wheels, engine moves. Braking, the car is slowing down and the moves from inertic motion. When you accel your engine moves.

Thats just my guess take a close look at your rubbers in the mounts.
