I recently drove through a large puddle several months ago, and took out my car's alternator in the process. This was during a storm that was pretty bad - I was in a parking lot and thought there was nothing more than a shallow puddle in front of me when instead it was something a lot deeper.

After this whole mess, I wanted to find out if there are any aftermarket underbody panel kits for the Proteges to completely seal off the bottom of the car from the road surface? Some higher-end models, like the Audi A4 have this:

No. You will have to make something like this on your own or stop driving through deep water.

And even the S4 underbody panels probably aren't water tight.

They aren't, but they can deflect most of the water that is likely to splash up into the engine bay, which is a helpful thing. The Protege has the alternator almost above the axle and there's no protective shield there at all, which bothers me. I wish it was like the Honda designs, which stuff the alternator into the front of engine bay, putting it next to the headlights. I'll have to be careful when it comes to puddles on the road next time then.

You need to be careful of puddles on the road for more than just the concern of your alternator. There's been a couple guys that have hydrolocked their motors driving through puddles. I'll replace 20 alternators willingly before having to replace a motor.

Well there's puddles and there's deep pockets of water. What I hit was a deep pocket of water, and I usually don't hit such things when driving. A small, light puddle should be something a car can safely handle.
